I used the World Navaids Package Installer v9.12 today for both FSX Boxed and P3Dv4.4 and I see KORD updated properly for FSX but not P3D.
In FSX, KORD Runways are: [10L - 28R], [4L/R - 22L/R], [9R - 27L],
In P3Dv4.4, KORD Runways are: [14L/R - 32L/R], [4L/R - 22L/R], [9L/R - 27L/R]
The latest airport diagram in SkyVector shows: [4L/R - 22L/R], [9/L/R - 27L/R], 10L/C/R - 28L/C/R
Although both FSX & P3D are not fully accurate with the real world, P3D has the distinction of still including rwys [14L/R - 32L/R] which no longer exists. I was coming in for a landing today and to my surprise I was vectored to Rwy 32L. Ugh!
If not totally fixable to real world, can at least P3Dv4 can [14L/R - 32L/R] be removed from P3Dv4?

There's no difference in the stock BGL file that is updated in FSX and P3D (any version). It is the same one so your observation raises a question: do you have any 3rd party scenery, with a higher priority in your P3DV4 that could supersede the stock default BGL file (could be OrbX or any other addon scenery). Could well explain this runway discrepancy otherwise I do not have a valid rationale by now for what you observe. Another option could be that you didn't properly update the P3D data with the installer. If you have both FSX and P3D you have to make a choice while launching the installer launch. Just check that in your P3D folder the ..\Scenery\0302\scenery\APX24170.bgl file has been replaced (current 6-Dec-2018) with a backup file. Let me know
