Download screen says : FS9, FSX, P3D Fixes Update
The next screen says : World Fixes Package FS9 & FSX
There is only one BGL in the dwenload.
Is it for FS9 & FSX .... and P3D?

World fixes package BGL works fine with FS9 and FSX. Not fully tested for P3D but from the partial return I had of some users, it is ok. So I may change this information. BTW you may have a try. It will not hurt. If it doesn't work as expected, just remove the BGL file ;-)

OK, I will try.
This file goes into Addon Scenery. All my payware scenery is higher priority .. in the scenery list e.g. as 1,2,3 etc. My Addon Scnery is e.g. # 7 in the list.
Is this ok or should your bgl be located at the top of the list. I have Time Zones as #1 in the list. Followed by Addon Sceneries. Then Addon Scenery.
I try to keep all Payware Scenery in their own folders on my F:\ drive.

Yes the easiest is to put it in the Addon Scenery (as far as it is already declared) but you can also put it in any other folder you will create (but, then, you will have to declare it in the sim) Regarding priority, I don't think it is mandatory to put it at the top of the list although there could be some problems with duplicate intersections if declared in other add on sceneries (probably a few). Again, you should give it a try. That's the easiest way

Which database are you talking about? Provided navaids updates only include existing navaids without any assignment to any particular approach. Also, as indicated in the documentation it might be a few NDBs are not corrected and/or remain while they have been removed in FSX. If you give me a few more details (simulator version and what you observe regarding these 2 NDBs) I could answer more precisely
